When using the clone command, it clones the stuff to a wrong position.
To reproduce it, simply clone whatever you want, then clone it to a space by using ~s. It is recommended to reproduce this bug by typing it instead of using command blocks as I only use typing for the test, but you can use command blocks to see if it can reproduce the bug.
In my observation, this bug occurs due to a command bug occurs, causing incorrect placement of beginning/ending/destination coordinates.

One source of confusion about coordinates in commands is that for /fill, /clone, etc. that manipulate 3D volumes of blocks, the game always treats the target coordinates as a NW corner. So if you specified a different corner first for the source and thought the destination coordinate would be interpreted as the same corner, it will look like it cloned to the wrong place.
The new coordinate style using `^` can also cause problems, because it's not exactly relative to the compass direction you're facing, so that could be your problem as well.
To eliminate these sources of confusion, please give the actual command you entered and also the coordinates of two opposite corners of where the clone was placed.
