My kids have been playing minecraft on the switch for months, together. But recently, and for no apparet reasons, when they try to play together, they get prompted with the following error message - While in local wireless play, no more than two pro controllers or one joy-con controller pair can be used. Please turn off all extra controllers
Disconnecting controllers and restarting doesn't resolve the issue. I am connected to a Local network, not Online. I

However, this issue has been resolved as Working as Intended.
Nintendo SDK enforces a wireless connection limit of 2 in-game controllers when Local Network mode is active, and each Joy-Con takes up one slot. Split-screen in Local Network mode is possible only when using 2 Pro Controllers.

My two sons had the same issue this morning, where it wanted to limit them to two controllers when they usually play with four in two player split screen mode.
The problem turned out to be my oldest who has an online Nintendo account was not logged into his Microsoft account within Minecraft. Once logged in and the settings in the world for 'Multiplayer' was set to off, my youngest who doesn't have an online Nintendo account was able to play split screen with him.
When not logged in to the Microsoft account you are playing 'locally' and as stated by Weronika the Nintendo SDK (software development kit for those not in IT) allows up to two wireless controllers, so you can still play two player, but having a single joy-con each.
I have the same problem. Unable to play completely. I just purchased this on my Switch while we are on vacation and I feel fooled. I literally own Minecraft on every single possible platform. Can you comment on this one devs? At least confirm the bug. This renders the game unusable wihout internet for local splitscreen play.
