Mega jungle tree and dark oak branches can cut through full blocks when grown from saplings, rather than simply growing around the blocks as with giant oaks.
Found by planting 2x2 arrangement of saplings from the tree types listed above next to a 4-block row of full blocks in the area where the tree's branches spawn (shown in the attached images). Grown using bonemeal while in creative mode.

Note that big oak branches are not a viable source for the issue; as written in the description, this is only known to affect dark oak and mega jungle trees.

This still happens in 1.2.13.60 for jungle saplings. I ran the same experiment, in the same world which I just was able to get into after a long time of crashing, and jungle tree branches replace bedrock wall when the tree grows.
