Boats don't render entities beyond the point at which they enter the cavity of the boat... This can been seen in the case of banners placed in one-high water: boats sliding into the banner clip out the portion in the boat. It seems to be related to this.

This looks more like a graphical rendering bug, as if the processor didn't get the depth right.
Your head would occupy the same block as the flames, so your head would have to catch on fire.
Chat lag is generally a result of internet latency rather than a server overload. It's probably just you. Especially if you don't own the server.
Aren't you supposed to ride them with a saddle? Seems like it thinks that the saddle is there.
This is more of a lighting bug than a texture bug.
I believe that this is an intended feature. Would you rather have it abruptly cut off when they die? Creatures don't suddenly stop making noise when they're about to die.

Sharpness is present. In survival, a skeleton died in ten hits, as opposed to 20.
Its a fast/fancy gameplay issue: Opaque on fast, translucent on fancy.
If they were tamed cats, and one of them reappeared, it could be that one of them was hiding when you were counting for them. The other two probably despawned, if you couldn't find them.
This bug still occurs (both visually and semantically) in Minecraft 1.10.2 .
