Yeah it happened with me too on my server. I don't think the boat teleports somewhere, I think the boat is still there just not visible and interactable. I think so because when I rejoined the server the boat appeared again in the same place where I exited it.
This also happens when playing in multiplayer server and someone kills you. It is crossbow holding position and not zombies arms.
If you want to learn how to correctly link portals which are closer than the required distance then you can watch tutorials on YouTube. There are many good tutorials for it on YouTube, who will also explain you why this incorrect linking happens and also teach you how to link it correctly.
It's not a bug. It's happening because the portals may be too close to each other. There should be a specific amount of distance between two portals in Nether and two portals in overworld.
Yes, same occurs with me on some servers. I request mojang to solve this issue.
Please, this bug shouldn't be fixed, at least let us have one good thing in bedrock which is not in Java. Java has so many good farms like 0 tick farms, iron farms which are way better than bedrock farms. Please Mojang don't fix this, make bedrock as playable as Java.

While testing this bug, I found something very interesting and maybe useful to find the cause of the bug. I made a square boundary of two blocks tall and in the center made a piller of three blocks tall. I summoned dozens of husk inside the boundary and created an iron golem on the 3 blocks tall piller. To check TPS I used the same method used in the example video. The TPS was normal when there was boundary but when I removed some of the blocks from the boundary the TPS dropped immediately.
