I have this issue as well. I was using 1.8.7. I went back to 1.8.4 thinking since that is the last version I played, but this is the first time I've played Single Player in a while. My render distance was set to 32 and I didn't have any issues when running MC Vanilla Server. I lowered the render distance to 10 and the issue is mostly solved. The CPU does seem to be running quite high for what it normally runs (50~70% with all chunks loaded).
How I produced the issue:
I created a new world using a custom seed while my render distance was set to 32 chunks. It takes a few minutes to load the world from "Downloading terrain" screen and seems "stuck. Once loaded, I would drop to the bottom of the world. After a minute or so (or much longer) it would load me back up to the surface, but only some of the chunks would be loaded... I would be able to walk off the "cliff" so to speak where the chunk stopped and float to the bottom being able the side(s) of entire chunks floating in air.
My FPS is fine, it's mainly the high CPU load. It is running 90%+ during the beginning when all the chunks are loading and everything is "hung". It is running 50~70% the other times which seems pretty high for what it normally runs. FPS is in the 200-300 range.
When I turn the "render distance" to 10 it seems to be fine. Adjusting this slider though while in a world pretty much Minecraft to the point I have to force it to close out. I'm sure if I waited 5 minutes, it would load, but still...
This is a newly built machine using on-board and a dated NVidia PCIE graphics card. I've had no problems in the past with this setup and the video drivers are up to date. The drivers are up to date on both. I am using three monitors, but MC is only open on the "main" screen. I have been using three screens for a while.

2X Video card with three monitors at HD resolution (1080p):
Intel HD Graphics 4600
NVIDIA GeForce GTS 450 PCI-E (fairly old, but it does what I need it to do)
Issue is back. Now the blocks turn black ocassionally when harvesting
I've had this issue too while playing vanilla server. When I walk up closer to it, it seems to drop back down. I haven't confirmed it has to do with login, relogin, but it seems to happen after I've left boats lying around someplace... sometimes they fall into water too and float back up.

Same as DrRed, I am having the exact same problem in the screenshots. My java version is 1.7.0_07 though

My husband cannot join my LAN and says connection refused but it is findable. We switched to the Server.exe in the meantime... works fine.
I'm having this issue in Win7 x64. IP says 0.0.0.0:xxxxx when I go to try to open to lan. Other ppl cannot connect, connection says refused. If you guys want, I can get some IP information together when I get home... weve never had problems before.
I`m having this problem too. When I open to LAN in win7 64, the IP is 0.0.0.0:port. Says connection refused when someone tries to join
I'm not on Linux, but I'm getting this issue with Windows 7 Ult x64. Particularly the 0.0.0.0 when I open to LAN... it's frustrating 😞

I can attest to having the same problem except in my world it was a 2x1x2 space. I couldn't place anything. Even tried /fill to place stone in that area. Same problem as the OP otherwise.
I did the force crash and attached a log here. My version is 1.9.2 and I am playing on Vanilla server on localhsot. I attached the dump to this comment.
When I use the /say @e[r=5] command, it said my nickname and cow. Suddenly a cow was in my spot behind me and it moved out of the way and I was able to fill the space with blocks agian. Hurray! 😃 But where did that cow come from? I even dug all around that area including underneath before hand just in case there was a block or hidden mob and it didn't move it apparently. It happened once before this and it resolved itself. I dug around it to see if I could trigger the "space" and it fixed it for some reason.
