It appears that this affects hostile mobs as well while they are trying to follow you in water

i found a fix that will get rid of the thunder. but it will also get rid of rain. open the map in mcedit and cover the highest place possible with block 36(piston movement block). this block is invisible, lets light go trough normally and you can walk in it. but do not block update it or else all the blocks 36 will dissapear.
