This seems to be part of a larger issue with rendering water next to barrier blocks. It happens even when the barrier isn't waterlogged.
In this screenshot sequence:
[media]the pond is full of water source blocks. Everything appears to be normal at first, but as I add more barriers beside the first ones, the game stops rendering the water beneath them as well as the sides of the adjacent water. The effects are reproducible and reversible. /testforblock reports that the water is still there, it's just not being rendered. It acts as if water source blocks beneath barrier blocks are rendered only if one of the 8 horizontally adjacent blocks is a water source block that does not have a barrier block above it, or if it would be rendered by the flowing water animation.
