So, I've done some more testing and am getting more confused. Here's the video I recorded.

Basically, one time the villager normally changes its workplace block as they should and the other time (second part of the video) the coordinates get stuck and don't change after destroying it or placing another composter. I don't know whether there is some feature I don't know about or it isn't supposed to work like that. Anyone can reproduce it?

In our case room was full of beds. The only thing we changed between two tests is the distance between the villager and the composter to be destroyed

I have been testing this issue with my friend for some time now and we managed to notice one repeatable case:

When a villager picks its job site, you can destroy it and they will pick a new one if possible. However, when you destroy that block when the villager is far from it (about 20 blocks in our case), he has still job_site coordinates the same as before destroying it, even when there are 8 composters free to claim just next to him.

We believe that the issue is happening because the villager doesn't notice their work block has been destroyed when they are too far away from it.

Using /data command I managed to obtain an interesting piece of information. One of the villagers that didn't restock had their job_site NBT Tag in a place filled with air, supposedly there has never been any composter (as the villager was a farmer) in this area. Strange.

 

Edit: Having checked other villagers, I came to a conclusion that they just don't update their workplace block after it has been destroyed. However when I performed a test in singleplayer, it all worked fine, so I dont know why it does not work on my server.

I can confirm, some of the villagers on my server don't restock as well even though there are required workstations nearby

I can confirm, it looks like the game thinks the control key is pressed when it's not. Pressing it solves the issue but boy is it annoying when you write a long message and suddenly it gets completely cleared.

Edit: The exact locations where you cannot place blocks seem to be changing from time to time. For example, today I was able to place blocks next to the other slabs in line seen at the beginning of the video, but was unable to place in the location of the cobble wall connecting two lines of walls on different heights (seen in the video as well) - after destroying it.

I don't understand why so many issues reporting the server performance drop are getting linked to this one. The problem isn't the watchdog itself, but the fact that lately in 1.14 snapshots servers are not optimized and often freeze for a few seconds every minute, sometimes the freeze is so long it takes over a minute resulting in watchdog stopping the server. Neither CPU nor RAM are the problem here as I tested it on machines with different hardware and systems and the problem is the same with every single one of them.

Still present in 19w07a, it generates over 100KB of log data in just 5 minutes. This console spam seems to be happening every time server has a random few-second freeze combined with extreme hard drive usage.

Edit: It seems that there was a specific person that was generating this messages. When two people played on the server withour them, the server worked normally and as soon as they joined (and one other person left) the spam began again. It kept getting worse and worse until the server froze for 60 seconds resulting in watchdog shutdown.

It might have a strong connection with latest issues with server performance described in MC-63590 and MC-138114

Still present in 19w06a, mobs in overworld were spawning rarely since the beginning, however endermen in the End were spawning normally until yesterday, when suddenly we saw a massive drop in spawn rate and now there has been no new enderman since 2 hours ago.

Immediately after restarting the server, endermen starter spawning normally.

The worst part is that Elytra doesn't spawn in End Cities now because of this. I hope it will be fixed in the next snapshot.

Today my friend relogged into the server and after that the chunks close to him did not load at all.

He was stuck in the air as shown here:

The server was not restarted as he didnt have permissions and was the only one online at that time, but multiple relogs didnt help.

After I joined the server and went to his location, the chunks started rendering and he finally could move, but nearby area was still loading visibly slower than other places.

This issue is still present in 19w05a.

Some background:

I was playing on my server with my friend and we were both in overworld. As soon as I entered the nether portal and spawned in the nether, console started getting spammed with this error (many times per second continuously). I decided to just relog in case it would fix something and... it did.

The strangest part is that the error kept telling about sheep and cows, which are not present in nether, so why relogging in nether (while my friend was still in overworld) would fix something is still unknown.

I am attaching some logs below (the issue starts at line 137).

I am impressed with how many messages were printed in such short period of time.

 

Edit: I believe that the fact that the console stopped spam for a few seconds after I left might be connected with server freezes whenever a player leaves the game

I can still reproduce it in 1.12.1

1. Fill your inventory (including your offhand) with one type of item (eg cobblestone) full stacks
2. Switch to survival
3. Open inventory, right click your items in offhand, drag out of inventory to drop them, close inventory
4. You cannot pick up the items you've just dropped until you make space in your inventory (eg right clicking a random stack). Picked up items will however go into your offhand unless you make space in your main hand.

There might be many reasons. That should be fixed ASAP
