The Bug
Specifically this issue affects the "Fluid" that these models have, not only Potions but anything that has a fluid on the inside of the 3D models.
Steps to Reproduce
Download and activate the following resource pack:
Look at any potion in an inventory
-> ❌ The liquid inside of the flask is rendered incorrectlyLook at a potion outside of the GUI, for example by throwing it on the ground.
-> ✔ The potion is rendered correctly
Examples
-Potions

-Splash Potions

-Lingering Potions

-Honey Bottle
-Experience Bottle
-Dragon's Breath
The only models that has no problem is the Glass Bottle, since it's empty on the inside.
Like the title suggest, this rendering problem is only present in the GUI display, outside of this the models are displayed correctly.

Side note: the model transparency seems to have z-fightning issues as well, something that wasn't present on previous Snapshots.

Still pretty hard to tell from this Screenshot,

To me it almost looks like transparent elements are rendered in opposite order in the GUI.
Edit: Setting the Z component of the translation in the GUI display settings to -5 "fixes" the issue.
It really worked! Thanks for share this, I will use it as a patch by the time this Issue is waiting for the response from Mojang.
You know you can achieve this with just resource packs, right? It's even specifically stated and linked.
You really think mods wouldn't have resolved this if that was the case?
I came across a lot of issues happening in the recent Snapshots regarding transparency problems with some blocks, items and entities, so this Issue is probably under that category.
