I can confirm the same issue. I built a slime machine to grab some loot from the end city prior to defeating the ender dragon.
Now after defeating the dragon, when I throw and ender pearl into the gateway I just get trapped in the blocks.
You can jump up on top of the portal to avoid suffocation, but still.

To the Minecraft developers - Please don't fix this issue by making the end cities only generate once the dragon is defeated like it used to behave in 1.1.5 because that sucked.
It's very anti-climatic to only be allowed to explore the end-cities after defeating the dragon, whereas sneaking across to acquire shulker boxes & loot beforehand is much more fun.
"Luck of the Sea" does not increase fishing rate. "Lure" increases the fishing rate. Sounds like an invalid issue.
The "run in circles" behavior has infected all mob types, because zombies, horses, villagers, iron golems, etc., frequently run in circles as of the 1.2.6.6 update.
This behavior was cute before, but now it's just annoying because mobs display this behavior way too often. Not sure who wanted this behavior rate to be increased, but it was a bad idea and is adversely affecting gameplay for players.
Please bump mob priority for this behavior down to previous levels.
As of 1.2.6.6, overspawning is no longer an issue.
Rather, it's the exact opposite - spawn rates are ridiculously low to the point that when traveling to new areas, you might be lucky to have one animal spawn over the course of a few hours of game play.

I concur, the spawn rate seems ridiculously high in normal mode after the 1.2.3.6 update - it's not uncommon to be surrounded by 5 or 6 creepers during the middle of the day... more than I've ever encountered even in hard mode prior to the update.
Also, the game lags severely now when feeding animals or especially at night in villages, which might be related to the increased spawn rate of Mobs outside the village trying to get in.
Seems to be related to HD textures... eg, a 32 bit texture results in beans twice as big whereas a 64 bit texture results in beans 4 times as big.
