I cannot reproduce this.
I run a server on 1.9.2 Bukkit - Lastest release as of 27th april 2016, without any plugins or further modifications isntalled, and I do not encounter this bug.
I know this is only for Vanilla stock jars. Just wanted to add this to the conversation, hoping it might be helpful in some way 🙂
The incremental CMS is not the problem here. that message has been there because they are using a deprecated Java feature.
Please upload a copy of the errorlog in your .minecraft folder.
Please upload the hs_err_pid4656.log file in your Appdata folder. You can use this link if you are using Firefox or Google Chrome:

This is not the same issue, but this bug has been posted multiple times. (I have also posted al duplicate :-/)

It took some time but i have attached my report. Strange enough it won't happen every time
I believe 1.13 allows you with datapacks to empty the list of blocks that endermen can pick up. This is a far superior fix than running a looped command block. Even if this is a proper bug, I wanted to share the (official) workaround.
