I think the main fix is making the temperature higher but that would make it less likely to clash, so maybe make it so it can clash because the underground is seperate.
maybe near magnifiers and lava oceans the mine shafts will be stone of deepslate with walls to signify the ancients near NOT to put wood near lava.
They do spawn at any height but hey that means some more trades.

All the cave items you mentioned are intended as lava spawns a lot underground
you probably loaded in all those wrecks before, but no worries no as lush caves can generate under y 0
intended as glow berries generate everywhere
y 0 is new and yes you got to go to new chunks for above y 0 and under 256 content
In 1.18 copper rarley also generates under y 0 and amethyst generates a ton down there
It looks like you have a texture pack does the issue happen whenc there is none?
Is the plant blocked by blocked or is it very tall?
Also the berries are at maximum age because there is a block in the way.
