For a temporary fix, you can just spawn in end portal blocks with 

/setblock ~ ~ ~2 end_portal 

you can manipulate the coordinates to make a whole portal if you want. Just be careful where you place it, that command puts the portal right next to you.

Can you make a video of the bug happening with the fps debug screen (Function f3) open? I could not reproduce with sweet berries, wheat, beetroot, melon, pumpkin, potato, carrot, or chorus fruit

Mojang could have easily fixed these glitches, but they kept them in for a reason (because it's cool, plus Minecraft is about exploration and having fun). The glitch happens because of how a players hitbox interacts with where the game actually thinks a player is based on their coordinates. Enderpearls will teleport you to where they are thrown, and will not "cancel" if the player's hitbox can't actually fit in this area. Easy solution, don't break bedrock if you don't want to. And yes, enderpearls can take you to some strange places.

I am not able to reproduce the bug. Bonemeal seems to work fine while using it in the off hand

Isn't this 'working as intended' ? I thought they specifically added this in. 

Villagers aren't programmed to go into their 'Homes' during that part of the day, they assign themselves a bed and then will pathfind and sleep in that bed during the night. While standing right in front of and facing the villager, use the

/data get tab(to their entity id) Brain

and check their bed coordinates. If they have no bed, they will not have an assigned place to go when night comes according to their schedule. But if they do have a bed, it is relatively close and they can pathfind to it then this would be a bug.

What is the world seed and coordinates for these rooms?

I am not exactly an expert but (MAKE A BACKUP FIRST) press down f3 + c to force a crash and post the crash report since it might give some insight on the state of your world. Also, just to solve your problem you can stand near the portal and (after making a backup) do 

/setblock ~ ~ ~2 end_portal

Just so you can get out. you can also use this to fill in the whole portal like its supposed to be by getting the cordinates of where the portal blocks need to be.

Was the area in the screenshot the area they spawned? Sometimes mushroom islands have small areas that are officially a beach biome so mobs can spawn
